What's New in Ensembl 34

    • Compara database
      • Addition of pairwise (Translated BLAT) Mouse/Fugu
      • Addition of multiple alignments (Mercator/Mlagan) Human/Mouse/Rat/Dog
    • Display of regulatory factors

A new dynamic page, GeneRegulationView, displays all the regulatory factors for a given gene; it can be reached via the lefthand menu on a GeneView page where the gene has regulatory information available.

    • News archive

"What's New" items from releases prior to the new website design have been imported into the database, and can now be accessed through a new dynamic page, NewsView.

    • Species statistics

The statistics table on each species home page now shows the correct date of the last full genebuild, rather than the date of the last database update.

    • Schema version checking

The 'schema version' entries in the core 'meta' table have been changed to hold the current version numbers. This allows the API to check that the software and databases are using the same versions and give meaningful error messages.

About the X. tropicalis genome

Assembly

XenopusThe Xenopus tropicalis genome assembly version 3.0 [October 2004] is the third of a series of preliminary assembly releases by the JGI that are planned as part of the ongoing X. tropicalis genome project. The current assembly includes approximately 7x in small insert end-sequence coverage. This Ensembl website presents the sequence data provided by the JGI.

The assembly was constructed with the JGI assembler, Jazz, using paired end sequencing reads. After trimming for vector and quality, 19.1 Million reads assembled into 27,064 scaffolds totaling 1.63 Gbp. Roughly half of the genome is contained in 392 scaffolds, all at least 1.2 Mb in length.
